Problem is - to replace the battery my dealer needs to run non-refundable diagnostic. Which ranges from $90 to $160?
How do I make them replace the battery w/o diagnostic because warning light is about brakes, not battery?

You didn't mention what year your car is and if it's still under warranty. The fact that you say they want to charge a non-refundable diagnostic fee leads me to believe it is out of warranty. As @Vegashybrid said find another dealer (my dealership will do a free battery test if requested) or take it to an auto parts store that will test battery for free. BTW if it is a battery issue your OEM battery may still be under a pro-rated warranty, however with that said I wouldn't replace it with another OEM (Honda branded) battery. I replaced my battery (8/21) with a Gold Diehard from Advance Auto... cheaper than OEM (Honda 31500-TZ3-100M Battery) and from what I've read (OEM early battery failures) better bang for my buck.

Dealer batteries aren’t know for quality. And yeah, what’s the deal with the battery diag for a brake system warning? I get a battery can caught all kinds of electrical anomalies on modern cars but did they look into the brake system before wanting to check the battery?

I've switched over to AGM batteries for both my cars and I'd probly never go back to lead acid batteries. I used the XS power 4800 for my 2.0. And the performance is noticeable. But I have a big Audio system that was the main reason I took the OEM one out. Just make sure if you go that route you get it from the an authorized dealer, or you won't get the 3 year warranty. Only issue is they are hard to find in person.
